I'd do it like this. The pre-Hollywood Knights look is better than it looked in Hollywood Knights. IMO

Sorry for my blunt honesty, I can't imagine taking what is arguably one of the most beautiful fords ever made and changing it like that. Again, sorry I don't agree with you that it looks nice.
Way back when I had a good friend (RIP) that had two chopped '40s. Both had the quarter windows filled the cops were so rad. Sorry to say, I didn't like either one. My '40 coupe was not chopped and nothing spectacular but the lines were unspoiled. Get yourself some fourdoor front doors, grind off the top trailing edges some and hang them---I gotta go along with the crowd that says "do not chop", but it's your car.
39 Ford coupes look better as hot rods.....http://www.jalopyjournal.com/forum/showthread.php?t=143835
OK, Since nobody has given you an answer that will actually help you I guess I will. I have never chopped a 39/40 coupe but here are two excellant sources. Right here on the HAMB there is a current thread on custom 40s. One of the posts has several pictures of the most difficult parts of the chop, no instructions but it should be self explainatory. Also about a few years back Street Rodder Magazine had a series of articles on chopping a Dennis Carpenter reproduction 40 coupe with pictures, instructions and commentary. IT would also pay to get several good books on chopping tops so you could see just what is involved in various chops. Good Luck!!
Yes, that is the easy way to do it by breaking it in steps, chopping the structural components first then filling in the blanks with the sheet metal. Makes it a smoother catwalk transition.
